• Closed as program error.

Error description

• After searching for all class in the model and selecting the
  entire results, right-click menu ?  delete from model only
  removes a small subset of the selected items. This happens
  across multiple packages and within a single package.
  
  1. Create a new project
  2. Add three classes to the default package and/or in other
  packages
  3. Edit menu ? Advanced Search and Replace
  4. Change elements types to Class only
  5. Run search
  6. Select all results (in dialog or in output window)
  7. Right click and select Delete from Model.
