Error description
The way WebSphere Application Server creates a new MessageFactory or SOAPFactory instance does not conform to the Java specification, in terms of the lookup procedure order to determine the MessageFactory or SOAPFactory implementation class to load. For example, there is no effect if setting the "javax.xml.soap.MessageFactory" system property. Instead of returning an object of the class defined in the system property setting, the WebSphere Application Server runtime always uses the SAAJMetaFactory instance to locate the MessageFactory implementation class. Thus, an object of the wrong class might be returned. The same is true for javax.xml.soap.SOAPFactory.

Problem conclusion
The algorithm for creating a new MessageFactory or SOAPFactory did not follow the specification in all cases. In particular, the algorithm was always deferring to the SAAJMetaFactory even when a system property was present. The algorithm has been changed to match the specification. The fix for this APAR is currently targeted for inclusion in fix pack 6.1.0.37.
