Error description
The management server disk may occasionally become full due to /wip and/or /ih_var being put on rootfs rather than separate mount points".
Local fix
Take a configuration backup of your environment and redeploy a fresh API Connect ova (same version as the one where the backup was made) and restore from backup afterward.
Problem summary
If for any reason the disks cannot be mounted the appliance should halt the startup process and go into Error mode.
Problem conclusion
This issue is resolved in IBM API Connect V5.0.6.2
