Error description
When the context root path is changed from the default /webapp/wcs/stores/servlet in the web.xml and the URL servlet path directly on the Application Server layer, rather than using the documented mod-rewrite approach, some scenarios the SEO URL generated does not contain a context path.
Local fix
Revert to the default context path (/webapp/wcs/stores/servlet) and utilize the mod-rewrite rule appoach documented in the WebSphere Commerce 7.0 Information Center

USERS AFFECTED: WebSphere Commerce users on v7.0 who have modified their context root path in the web.xml and using SEO from Feature Pack 3 or newer. PROBLEM ABSTRACT: SEO generated URLs using the wcf:url tag is not creating paths with the context root path BUSINESS IMPACT: SEO generated URLs are incorrect and may be navigated to incorrectly.
