The PropFilePasswordEncoder.sh did not work properly when running from command line and using custom encryption class. The following error may occur: "ERROR: invalid password encoding exception"
Local fix
Since the PropFilePasswordEncoder.sh is a customer editable file, the local fix for this problem is to add the following content to this script before the ${JAVA_EXE} invoke: if [ -n "${JAVA_EXT_DIRS}" ]; then echo JAVA_EXT_DIRS=${JAVA_EXT_DIRS} else JAVA_EXT_DIRS="${JAVA_HOME}/jre/lib/ext" echo set JAVA_EXT_DIRS=${JAVA_EXT_DIRS}

Problem conclusion
There was a problem with the PropFilePasswordEncoder.sh when running from the command line. The ${JAVA_EXT_DIRS} variable was not set and configured JCE provider was not loaded. This problem was fixed under PI20492 for WAS 8.0 and 8.5.5. The fix for this APAR is currently targeted for inclusion in fix pack 7.0.0.39. Please refer to the Recommended Updates page for delivery information: http://www.ibm.com/support/docview.wss?rs=180&uid=swg27004980
Temporary fix
Manually edit the ${WAS_HOME}/bin/PropFilePasswordEncoder.sh script and set the ${JAVA_EXT_DIRS} variable. For example, add the following contents before launching the Java program. if [ -n "${JAVA_EXT_DIRS}" ]; then echo JAVA_EXT_DIRS=${JAVA_EXT_DIRS} else JAVA_EXT_DIRS="${JAVA_HOME}/jre/lib/ext" echo set JAVA_EXT_DIRS=${JAVA_EXT_DIRS} fi if [ $# -eq 2 ] || [ $# -eq 3 ] then "${JAVA_EXE}" "-Dwas.install.root=$WAS_HOME" ... ...
